The six-time champions were stunned in the 58th minute when forward Alfie May fired in after the defence failed to deal with Ben Tozer’s long throw-in.
Phil Foden finally pierced the Robins defence when he sidefooted home in the 81st minute.
Gabriel Jesus and Ferran Torres ensured victory with late strikes.
City will now face Swansea in the fifth round.
